      Can I sequence a mix of Cell3™ Target prepared libraries when some have been Enzymatically sheared and others Covaris sheared?

      Yes. Provided all libraries are Cell3™ Target libraries and they all have different sample indexes then a mix of Enzymatically sheared and Covaris sheared is fine.
